The Ireland international, a product of United's youth system, is joining Everton on a 4½-year deal. Financial details were not disclosed.
The 24-year-old joins the Toffees after spending eight years at Manchester United. In that time Gibson, a product of the club's academy, made 60 appearances. He has also represented the Republic of Ireland 17 times, scoring once.
He is Everton's first permanent signing of the January transfer window, with the club 11th in the English Premier League. Earlier, manager David Moyes got Landon Donovan from LA Galaxy on a two-month loan.
Gibson scored 10 goals in 60 appearances for Premier League champions United.
